 From your description I  would assume that those holes are for one of the 
strengthening plates that comes with the pannier kit. My bike was not 
pre-drilled for this (11/98 build) but maybe someone with a newer bike sans 
pannier could confirm.

The instructions that came with my panniers had a template for the 
installer to drill the holes.
