there are a number of possibilities (these are the most likely):

bad battery ------- you've sorta addressed this issue, but don't overlook
the possibility that the replacement battery is also bad -- hey, it happens,
especially if the dealer didn't set it up with a SLOW initial charge (the
practice of quick-charging is more common than you might think) --- or it
may now be toast due to whatever the real problem turns out to be

bad alternator/regulator ----- this can kill a battery, but you've got to
have the source of the trouble with the charging system found before you
replace the battery again -- it should be relatively easy for the dealer to
determine if the alternator is charging properly and that the regulator is
doing it's thing

an unusual drain on the battery, especially if it occurs when the ignition
key is off -- you or your dealer should check for unusual current being
drained from the battery --- this is a bit of a long shot however  -- do you
have any unusual accessories?

BTW -- in response to your 'It took 45 minutes for it to cool enough to
start' remark ---- it is very likely that the time factor is relevant only
in that a dead battery will recover somewhat over time, so you might be
lucky enough to get the bike started if you wait awhile

I suppose that there could be other issues related to starter and ignition,
but unless you know better, it really doesn't sound like your dealer has
really taken the time to isolate the fault yet (perhaps this was covered in
previoous messages?)

if the problem is not fixed yet it should be a warranty item even when the
warranty has expired
