 Andrew,

Freer flowing exhaust = leaner fuel mixture.

Freer flowing air filter = leaner fuel mixture.

Leaner fuel mixture = higher operating temperatures---not the
best thing for an engine during break-in.

I'd hold off until you can have the new tune & the CO reset (to
3%) once the parts have been installed, but it's your call.

OTOH, if your bike is an '02,  then the idle trim (CO) is
controlled by the oxygen sensor system & all you'll need is the
correct tune for the pipe.
