AIUI ECUs often maintain a map of deviations from the main map that is learned from the driver/rider style which is applied on top of the base map.  It is that delta that can be wiped to get you back to the base map, but if the base map is blasted, your only hope is that it switches to the limp-home mode.  If the base map were in Read-Only-Memory (ROM) it would be safer but if you want to be able to upgrade it easily it needs to be in flash memory which is vulnerable.

Jody,
There was a lot about this subject in several threads in the past on this
and other lists that dealt with proper shutdown procedures.  Don't remember
too much about which years and modules that were affected, I think all, but
if you use the kill switch rather than the key, lots of bikes develop
FUBAR'ed ECU's.
