Having followed this thread I have to say I agree that it sounds like a
case of a dying battery. If you're habitually doing short rides, it
certainly wont be doing your battery any favours. As has been
mentioned, fuel injected bikes dont like low batteries.
I recently replaced the original battery in my 05 ST. I wanted to get
to 60k kms with it and I was also being cheap and lazy, so I put it on
charge every night when I realised it wasnt holding a full charge. I
have an old Arlec charger that is a bit hot at 4.5amps, but it gave me
another three months out of the battery.
I realised it was time to cough up when the bike was not only "lazy"
and hard to start, but it also ran rough and coughed etc. With a fresh
battery all was good again.

That little Datel is the shiznit, easy to wire and you can mount it
with some
double-sided tape along any side of it to "hang" it from a surface in
the
cockpit area as I did with The Boss's viffer. It was very good at
showing us
the impending regulator/rectifier failure on her bike - that's why I
installed it.
Eoin, those short rides/commutes probably aren't doing your bike or
battery any
favors, do you have a Battery Tender Junior or similar device to plug
in when
you get home?
