     Mine is fresh from the womb and there are no extra holes in the 
     fenders.
     
     Maybe Triumph have been looking at the Fireblade aswell as the VFR and 
     have drilled the fender to save weight. :)

 From your description I  would assume that those holes are for one of the 
strengthening plates that comes with the pannier kit. My bike was not 
pre-drilled for this (11/98 build) but maybe someone with a newer bike sans 
pannier could confirm.
