Josh,
     When my bike had the standard pipe & was running too lean, it surged &
vibrated at low rpm in a high gear. For example at 60 kmh around town I had
to use 4th gear as it would surge in 5th or 6th & cause snatching in the
drive chain. I'm not sure if this roughness is the vibration you are
feeling ? Fitting the factory race can & new tune up smoothed it out so you
can use the lower rpm in the higher gears if you wish. I can now dawdle
along at 60 kmh in 6th & accelerate smoothly (if slowly) from that speed. I
dont ride like this much of the time, but the difference this change made
to low rpm running was remarkable.
     I believe you have already ditched the stock muffler. Check that the
shop downloaded the tuneup to suit & get them to check & set the idle
mixture. Maybe your bike is just running too lean like mine was ?
